A young boy with a troubled home life becomes "chosen," and he stumbles into the middle of a great war of yōkai (a class of mythological creatures), where he meets a group of friendly yōkai who become his companions through his journey. Now he must fight to protect his friends and free the world of the yōkai from oppression. The yōkai originate in Japanese folklore and range from the cute and silly to the disturbing.

Seven college kids take a shortcut on their way to a party and unfortunately end up in Wormwood – a "lost" town in the middle of nowhere. Conan Edogawa is facing a dilemma: Ran Mouri has asked Shinichi Kudou out to the movies and he is unable to provide a convincing excuse not to go. The Isle of Koumi, a beautiful island in the Pacific Ocean. On a dark night, the Japanese police is raided by a spy. Different countries' intelligence agencies - such as England's MI6, Germany's BDN, and America's CIA - as well as the FBI's secret files are going to be taken, but public safety officers lead by Tooru Amuro arrive just in time. The spy steals a car and escapes. The spy and Amuro are then locked in a dead heat on the highway, and just as it is about to cause an accident with multiple cars, the spy's car is hit by FBI agent Shuichi Akai's rifle bullet and falls of the roadway. The next day, Conan and his friends go to a newly-remodeled aquarium in Tokyo. Under the main attraction, a Ferris wheel, Conan finds an attractive woman alone and injured. Her left and right eyes are different colors.

After a sudden explosion at Edge of Ocean island in Tokyo, Tōru Amuro, codename Zero, begins to investigate. Meanwhile, private eye Kogorō is arrested as a suspect, so Conan Edogawa conducts his own investigation to prove his innocence, but Amuro stands in his way.

One day, the three high school girls receive a call from Nanba Kazuhiro of the Metropolitan Police Department. A letter was received in which the writer threatened to kill the popular idol group Morning Musume. Kai, Mei, and Yui go to the Morning Musume concert to guard them. After the concert, Mei is with members of Morning Mutsume on the tour bus, but Mei suddenly disappears.

A series of murders of beautiful girls occur in Tokyo not long after the end of the war. Also the daughter of a retired actress, Yuzuki Yoko, has gone missing. In the meantime, a religious cult that claims to shut away misfortunes in a box has been gaining popularity, displaying an eerie aspect. Yoko's daughter is alleged to have been run over by a train, and taken into a research institute situated in a gigantic box-shaped building. A private detective Enokizu (Abe Hiroshi), a writer Sekiguchi (Shiina Kippei), a journalist Atsuko and a police detective Kiba each pursues their own case, and Chuzenji (Tsutsumi Shinichi), an owner of a secondhand bookshop, "Kyogoku Do" suspects that all cases are linked to the box-shaped research institute.

In this animated short, poetry-spouting high-school swordsman Tatewaki Kuno comes into possession of the egg of the legendary phoenix, which is said to grant its owner incredible powers.
