The summer of his high school freshman year, Hodaka runs away from his remote island home to Tokyo, and quickly finds himself pushed to his financial and personal limits. The weather is unusually gloomy and rainy every day, as if taking its cue from his life. After many days of solitude, he finally finds work as a freelance writer for a mysterious occult magazine. When Aya finds Kana's discarded dress and misses one belonging to another customer she goes to see Kana's brother, and to her surprise finds him to be the fellow whose foot she'd stepped upon in the train...

There, the group also meets Tsumugu Kihara, a fellow student and fisherman who loves the sea. Hikari and his friends' lives are bound to change as they have to deal with the deep-seated hatred and discrimination between the people of sea and of the surface, the storms in their personal lives, as well as an impending tempest which may spell doom for all who dwell on the surface.

Although Asa was furious when she had first heard about the betrothal, when she met up with Shinjiro for the first time, his charisma greatly attracted her and she fell in love with him in no time.

Sakura runs a secondhand bookstore in Tokyo. Customers of various age ranges visit her secondhand bookstore. Deep inside this bookshop is a room called the “meeting place.” People who do not have a place to go, gather in the room. She gives them oyakodon for free. In the room, people talk about themselves, while Sakura listens to them. She sometimes encourages them with her smile and sometimes sheds tears with them. Azami and Rie are leading a lifestyle full of delinquent behavior. One night, after being chased by mobs, Rie points out at the bookstore, a good place to get free food.

Yuichi Yamada works as a magazine editor. He has recently transferred to Kyoto from Tokyo. In Kyoto, he comes across a French couple who are lost. Yuichi Yamada doesn't speak French and ask for help from nearby tobacco shop owner Yoriko Shindo. Yoriko Shindo speaks French fluently and she is able to help the couple. Meanwhile, Yuichi Yamada takes an interest in Yoriko Shindo.

Years ago, many magical "Artifacts" were stolen and scattered throughout the world. They fell into the hands of people who were not supposed to know of their existence. The Hoshisato family of magicians has special access to the Artifacts, and they take it upon themselves to return them to their rightful place. Unfazed, he continues to strive to fulfill his promises and stay true to why he learns magic - to ease the sadness of people around him and, most importantly, to become a person worthy of being Hatena's partner.
