Young assassins Azumi and Nagara continue their mission to prevent a civil war. In their hunt for Masayuki Sanada, who is protected by both an army and a dangerous clan, they meet Ginkaku, a person who shows a remarking resemblance with former friend Nachi.

The film's story is a prequel to the Fist of the North Star depicting the one year interval between Kenshiro's defeat at the hands of Shin and their later battle. Unlike the others in the series this film has a completely original storyline in which Kenshiro, near death after his battle with Shin and having used his remaining energy to kill a pack of wolves, was captured by slavers. Due to his strength, Kenshiro could escape whenever he wanted, but chose to stay and protect the other slaves.

A film adaptation of the Last Nanto General story arc from the manga, depicting the final battle between Kenshiro and Raoh that led to Kenshiro becoming the successor of Hokuto Shinken. Some events from the manga / anime have been excluded from the story (such as Raoh's fight with Juza) whereas others have been altered or expanded. The story of the film is set after the conflict instigated by Toyotomi Hideyoshi ended, but not before the Battle of Sekigahara determines who shall be the Shogun of Japan.

Kasumi has continued her battles as a Sanada ninja to defeat the Tokugawas. Feeling her fatigue, her master, Muhu, allows her time for rest. On the way to her hometown to see her brother, Kotaro, Kasumi meets Toyo, who heads to Okusawa Village to see her fiancé, Yohei. Toyo is raped by villagers, and soon Kasumi becomes a victim, too. Kasumi now stands up to save Toyo and exterminate the terrible fortunes of the village.

During the raging war between the Toyotomi and Tokugawa clans, the swordsman Mohei (whose family has been completely decimated) is recruited by Toyotomi to overcome the seat of power, Osaka Castle. Mohei's daredevil skills will be put to severe tests.

In the Tokugawa Era, the clan of Lord Yagyu has hidden away three scrolls containing clan secrets which, if revealed, would cause revolution and disaster for the clan. The information is divided among the three scrolls, all of which must be possessed for the secrets to be understood. When Princess Yuhime steals the scrolls, Tasaburo, a samurai with magical powers, and his brother Senshiro are sent to retrieve them. In Part II, the search for the scrolls continues.
