The Minerva docks at a ZAFT base, where they are met by Chairman Durandal. Over a quiet dinner, he talks with Athrun, Shinn and other members of the crew. This conversation leads Shinn to reflect on the past, and the events that brought them to where they are now. But understanding does not bring peace, and after another argument with some of his shipmates, Shinn heads ashore to clear his head. There he meets a beautiful girl, and watches her fall into the ocean. He dives in to rescue her, and in turn then must wait to be rescued. Meanwhile, the Alliance Forces gather, along with their Orb Allies, to launch an attack on ZAFT. The Minerva scrambles and prepares for battle. But unknown to either side, far beneath the waves, another group is going to try to put an end to the fighting.

After an atomic explosion blasts the Moon out of Earth orbit, Moonbase Alpha drifts in space, with 300 people on board. When a rescue team from Earth arrives in a faster-than-light space ship, everyone is overjoyed that they can now return to Earth. But Moonbase Commander John Koenig, having undergone an experimental brain soothing process after receiving a concussion in a crash on the Lunar surface, sees not friends from Earth but gruesome monsters which have telepathically caused all others on Alpha to see an illusion of an Earth party. The aliens are desperate for radiation and plan to manipulate the Alphans into detonating nuclear waste on the Lunar surface, reducing the Moon and everyone on it to dust. During the One Year War of U.C. 0079, the Earth Federation and Principality of Zeon engage in a fierce battle at the "Thunderbolt Sector", a shoal zone in the former Colony Side 4 "Moore". After successfully infiltrating Zeon's sniper field, ace Federation pilot and jazz enthusiast Io Fleming is given control of the latest Gundam prototype.

In the 22nd century, scientists from an energy-depleted Earth research new fuel sources in the far corners of the solar system, where they discover an ancient alien race from Jupiter as well as the emergence of an apocalyptically dangerous black hole. Koji Hashimoto's 1983 sci-fi adventure was conceived as a Japanese competitor to the upcoming sequel to Stanley Kubrick's classic 2001, titled 2010, and often mirrors the sequel's plot.

Following the events of the first movie, the Militia finishes restoration work on its excavated spaceship and travels to the moon to deal with Gym Ghingnham and Agrippa Maintainer, who along with Dianna Soreil form a governing triumvirate over the Moonrace. On the moon, the political situation rapidly evolves as new deals are made, setting the stage for a decisive final battle to determine the relationship between the people of Earth and the technologically advanced Moonrace.

Loran Cehack is a spy sent from the moon to scout out Earth, whom they plan to invade. He grows to love Earth as his true home and, after discovering a giant mech from the dark ages, he begins to defend Earth in the war. The year is C.C. 2345. Growing tensions between the Earthrace and Moonrace have spiraled into an all out war. Mankind's only hope for peace lies with a young Moonrace boy named Loran Cehack, and his mysterious Turn-A Gundam, a relic of a dark history which nearly destroyed the Earth centuries ago. As a citizen of the moon, Loran is loyal to the beautiful Queen Dianna Soreil, all the while fighting to keep the technologically superior Moonrace at bay as the pre-industrial Earthrace tries desperately to catch up.

With Earth virtually destroyed, Bran Marshall flees to Rhea, a nearby planet now hostile towards "Earthers". Escaping onto a Rhean supply ship, he finds the crew slaughtered, with the only survivor a female warrior named Ohsha. As the two try to kill one another, the ship is damaged by meteorites. Bran and Ohsha must join forces to salvage the craft before it impacts the planet below — and the humans that live there.
