To investigate the mysterious hacker's motives, the high officials of DEVA dispatch system Security Third Officer Angela Balzac to the Earth's surface. Equipped with a prosthetic "material body," Angela attempts to make contact with a local agent Dingo, but what awaited her instead was a swarm of Sandworms now infesting the Earth's surface. Angela intercepts the gruesome pests with her exoskeleton powered suit Arhan.

Amuro Ray and the rest of the White Base crew, now denominated the 13th Autonomous Corps, return to outer space to support the rest of the Earth Federation forces for the decisive battle against the Duchy of Zeon's forces.

In UC 0093, the Federation has recovered from its defeat and has created a new anti-colonial special forces unit to deal with rebel forces: Londo Bell. It is now the year 2577 and the first manned ship to Mars has landed on the planet and the six crew members are ready for their mission. Universal Century 0068, Side 3 - The Autonomous Republic of Munzo. The episode will focus on the young Zeon ace Char Aznable earning his "Red Comet" nom de guerre, as well as the beginnings of the Federation's "Project V" weapons project that will eventually birth the RX-78-2 Gundam.

In the year UC 0071, three years after escaping the Zabi faction on an Ocean Cargo ship, Artesia and Casval are living happily in Andalusia, Spain, Earth under the identities of Sayla Mass and Éduoard Mass, respectively; masquerading as the children of Don Teabolo Mass, a long time friend of their father Zeon Zum Deikun.

Universal Century 0079. Humanity has turned even space itself into a battlefield, and the Principality of Zeon forces advance after wiping out half the world's population by carrying out the Operation British (colony drop). The Minerva docks at a ZAFT base, where they are met by Chairman Durandal. Over a quiet dinner, he talks with Athrun, Shinn and other members of the crew. This conversation leads Shinn to reflect on the past, and the events that brought them to where they are now. But understanding does not bring peace, and after another argument with some of his shipmates, Shinn heads ashore to clear his head. There he meets a beautiful girl, and watches her fall into the ocean. He dives in to rescue her, and in turn then must wait to be rescued. Meanwhile, the Alliance Forces gather, along with their Orb Allies, to launch an attack on ZAFT. The Minerva scrambles and prepares for battle. But unknown to either side, far beneath the waves, another group is going to try to put an end to the fighting.

Following the events of the first movie, the Militia finishes restoration work on its excavated spaceship and travels to the moon to deal with Gym Ghingnham and Agrippa Maintainer, who along with Dianna Soreil form a governing triumvirate over the Moonrace. On the moon, the political situation rapidly evolves as new deals are made, setting the stage for a decisive final battle to determine the relationship between the people of Earth and the technologically advanced Moonrace.

With Earth virtually destroyed, Bran Marshall flees to Rhea, a nearby planet now hostile towards "Earthers". Escaping onto a Rhean supply ship, he finds the crew slaughtered, with the only survivor a female warrior named Ohsha. As the two try to kill one another, the ship is damaged by meteorites. Bran and Ohsha must join forces to salvage the craft before it impacts the planet below — and the humans that live there.

In the not-so-distant future, Captain Jordan Strider, a Special Forces Officer in the New World Alliance, is chosen for a top-secret mission. Sent to a desolate planet, Terra 219, to arrest possible traitors to the Alliance, Strider must survive with only a government issued experimental suit as protection.
