The fight with the Martial Church had dire consequences, and Chirico now finds himself a wanderer. An encounter with a woman called Stevia leads to a reunion with old friends, but the homecoming must wait since war refuses to leave Chirico alone.

Technology based on this power allows them to perform a great multitude of tasks such as shoot projectiles and pilot mobile suits (called Golems in this society). Living with his brother on a farm, he receives a letter from an old friend, Hodr, the current king. Close companion of the king and queen when they were students at Assam Military School, Arrow is informed that a war is about to occur. Hodr called him because an ancient type of Golem has been found in a mining shaft. No one has been able to move it and Queen Sigyn, an expert engineer, suspects that maybe an un-sorcerer might be the key to activate it.

Having defeated Logos and the Earth Alliance, the triumphant Chairman Durandal now reveals his ultimate plan for humanity. The world reacts with confusion and horror to the details of the Destiny Plan, but Durandal has come too far to let anyone stand in the way of his dream of eternal peace and happiness. Using the weapons of his fallen enemies, the Chairman demonstrates that he will stop at nothing to create his new world. The Minerva docks at a ZAFT base, where they are met by Chairman Durandal. Over a quiet dinner, he talks with Athrun, Shinn and other members of the crew. This conversation leads Shinn to reflect on the past, and the events that brought them to where they are now. But understanding does not bring peace, and after another argument with some of his shipmates, Shinn heads ashore to clear his head. There he meets a beautiful girl, and watches her fall into the ocean. He dives in to rescue her, and in turn then must wait to be rescued. Meanwhile, the Alliance Forces gather, along with their Orb Allies, to launch an attack on ZAFT. The Minerva scrambles and prepares for battle. But unknown to either side, far beneath the waves, another group is going to try to put an end to the fighting.

In the continent of Cruzon, an impending war between the Kingdom of Krisna and the nation of Athens is brimming. The people of this land are able to use quartz for whatever purpose they desire. Yet one person, Rygart Arrow, is not. He is an "un-sorcerer," a person unable to use quartz. But this characteristic will enable him to pilot an ancient Golem, one strong enough to put up a fight against the invading army of Athens.

Baldr and his men carries Delphine back to the kingdom after discovering Rygart. Borcuse orders the attack on the capital without waiting for the others to rejoin. Sigyn makes a weapon using Athenian's golem parts. Narvi finds her surviving men and return to protect the capital. Cleo decides to go back and hugs Sigyn good bye. Borcuse's army manage to break the Krisnan's first defense line and the battle moves into the streets. Sigyn's men manage to find Delphine and repairs it while its automatic cooling system is still operating. When the Delphine cools, Rygart leaps to defend the kingdom and fought Borcuse. Sigyn delivers the make shift weapon to Rygart and he initially unable to fight Borcuse because he is too fast but when Borcuse's Golen's leg cracks, Rygart damages it. Borcuse comes out of the cockpit and use his handgun to shoot at Rygart replaying Girghe's last moment. Rygart kills him and Borcuse's army lost. Zess upon hearing Cleo's escape decides to find her.

One year after Crane's visit to earth, Hibari dreams about him not being able to sleep well. So, she decides that the Cyberteam has to travel towards the Metatrone and find out if things are ok. Metatrone surveillance system has gone wild, and it's up to Hibari and her friends to fix things out and help Prince Crane.

The 95-minute "Aim for the Top! Gunbuster" movie is a compilation of the original 6-episode Gunbuster OVA, where man first meets the insect aliens and builds fighting robots and huge battleships to combat them. Takaya Noriko and Amano Kazumi lead the fight, doing massive damage to the insect's world. The 100-minute "Aim for the Top 2! Diebuster" movie completes the series, with country girl Nono leading the "Topless" fighters to protect Earth from the invading insects.
